Brachyrhaphis holdridgei was described by the American ichthyologist William A. Bussing in 1967, on the basis of Central American material, and Eschmeyer's Catalog of Fishes treats Brachyrhaphis holdridgei Bussing, 1967 as the valid name. The species sits in the genus Brachyrhaphis within the family Poeciliidae — the New World livebearers — and the subfamily Poeciliinae, the assemblage of internally fertilising, mostly live-bearing toothcarps of the Americas. The order is Cyprinodontiformes, the toothcarps.
The genus name Brachyrhaphis is built from the Greek brachys, "short," and rhaphis, "needle," a reference to the form of the male's intromittent organ. The specific epithet honours Dr Leslie R. Holdridge (1907–1999), the American botanist and ecologist whose life-zone system shaped tropical ecology and who worked extensively in Central America; the fish is accordingly known in English as Holdridge's toothcarp.
Brachyrhaphis is a compact Central American genus of perhaps a dozen and a half species concentrated in Costa Rica and Panama, several of which are narrow-range endemics tied to particular drainages.
