Brachyrhaphis punctifer was described by the American ichthyologist Carl Leavitt Hubbs in 1926. The species is placed in the genus Brachyrhaphis within the family Poeciliidae, the New World livebearers, and within the subfamily Poeciliinae. Eschmeyer's Catalog of Fishes — the authority for valid names — treats Brachyrhaphis punctifer (Hubbs, 1926) as the valid combination, and the name is corroborated by ITIS (TSN 647182) and WoRMS (AphiaID 1525546). The parenthetical authority indicates that Hubbs originally placed the species in a different genus, with the combination later transferred to Brachyrhaphis.
The genus Brachyrhaphis comprises a modest cluster of small live-bearing fishes from the streams of Central America, distributed chiefly through Costa Rica and Panama. The group has been treated in the modern systematic literature most thoroughly by Lucinda (2003) in the Poeciliidae section of the Check List of the Freshwater Fishes of South and Central America (Reis, Kullander & Ferraris, eds.), the principal reference cited for the species on FishBase.
