Eugnathichthys virgatus was formally described in 2013 by Melanie Stiassny, Richard Denton and Raoul Monsembula Iyaba, based on specimens collected from the central-to-western Congo basin. It sits in the genus Eugnathichthys within the family Distichodontidae, part of the African characin order Characiformes — the family that also holds the more familiar plant-grazing Distichodus. The Catalog of Fishes (Eschmeyer, California Academy of Sciences) governs the valid name and combination for this species; there is no synonymy or older combination to correct here, as the species was described directly under its current name and genus.
As a species described only within the last two decades, Eugnathichthys virgatus is not a fixture of the aquarium hobby, and it lacks an established common or trade name; it is generally referred to by its scientific binomial. Its closest relatives in the genus are likewise little-known Congo basin fin-eating distichodontids, and the group as a whole is best understood as a distinctive ecological specialisation within Distichodontidae rather than a lineage separate from it.

Eugnathichthys virgatus is a small, slender characin reaching a maximum recorded standard length of only 4 in — modest even by the standards of small Congo basin fishes. Its most distinctive external feature is its colour pattern: a broad lateral band running the length of the body is crossed by a series of vertical bars, producing an overall checkerboard effect, while the fins carry an orange ground colour overlaid with darker bands.
