Clupeocharax schoutedeni was described by Jacques Pellegrin in 1926. It is placed in the monotypic genus Clupeocharax, which belongs to the family Alestidae — the African tetras. The genus name alludes to its superficial resemblance to clupeids (herrings), reflecting a laterally compressed, silvery body plan convergent with open-water planktivores. The species has remained the sole representative of its genus, and its placement within Alestidae is consistent with contemporary treatments of the family.
The specific epithet schoutedeni is a patronym honouring Henri Schouteden (1881–1971), a Belgian zoologist who conducted extensive expeditions to the Congo and made major contributions to the natural history collections of the Musée Royal de l'Afrique Centrale in Tervuren, Belgium.
