Microgenys minuta was described by Carl H. Eigenmann in 1913, as part of his monumental survey of the freshwater fishes of South America with particular focus on the Guiana region. The genus name Microgenys was coined by Eigenmann for this species alone, making it monotypic — Microgenys minuta is the only species currently placed in the genus. Eschmeyer's Catalog of Fishes (Fricke, Eschmeyer & Fong) records the valid combination as Microgenys minuta Eigenmann, 1913; no subsequent revision has moved it to another genus or synonymised it.
Microgenys sits within the diverse family Characidae, the largest family of freshwater fishes in the Americas, which encompasses many hundreds of small, often superficially similar species from Mexico south through South America.
