Poropuntius alloiopleurus was first described by the French naturalist Léon Vaillant in 1893, with the type locality recorded as the Da River (Đà River) in Vietnam, part of the Song Hong (Red River) drainage. Vaillant placed the species in the old aggregate genus Barbus under the original combination Barbus alloiopleurus; it was later carried under various cyprinid genera as the taxonomy of Asian barbs was progressively revised.
A taxonomic revision of the southeast Asian brook-barb genus Poropuntius published in ZooKeys confirmed its current placement as Poropuntius alloiopleurus (Vaillant, 1893), with distribution centred on the Song Hong ecoregion in northern Indochina. Poropuntius is one of several genera split out from the old catch-all Puntius during the broader reorganisation of Asian cyprinids in the early twenty-first century. The Catalog of Fishes (Eschmeyer, California Academy of Sciences) is the authority for the current valid name. The name Poropuntius rhomboides is treated as a synonym of this species in Eschmeyer's Catalog of Fishes.
