The Pecos pupfish is a small, tough cyprinodontid confined to the saline springs, gypsum sinkholes, and desert stream pools of the Pecos River system in New Mexico and Texas — one of the most ecologically restricted pupfishes in North America. Described in 1978 from a basin that has since been dramatically altered by damming, groundwater pumping, and the arrival of an aggressive invasive relative, the species clings to survival in a handful of fragmented, highly managed sites, most of them within or adjacent to Bitter Lake National Wildlife Refuge. The IUCN lists it as Vulnerable (assessed 2011), a status that understates the urgency felt by managers on the ground: hybridisation with the introduced sheepshead minnow Cyprinodon variegatus has already genetically swamped portions of the historical range, and only sustained conservation intervention stands between this fish and effective extinction in the wild.

Taxonomy & naming

Cyprinodon pecosensis was formally described by Anthony A. Echelle and Alice F. Echelle in 1978. It belongs to the large and taxonomically complex genus Cyprinodon — the pupfishes — within the family Cyprinodontidae. The genus is particularly species-rich in the arid deserts of the American Southwest and Mexico, where isolated spring systems have driven the rapid, often recent divergence of endemic taxa. Eschmeyer's Catalog of Fishes (Fricke, Eschmeyer & Fong) treats Cyprinodon pecosensis as a valid species, and the authority is presented without parentheses, the original generic placement having been retained.

The specific epithet pecosensis is a Latinised adjective meaning 'of the Pecos', referring directly to the Pecos River system of eastern New Mexico and west Texas — the entirety of the species' native range. Common names are minimal: 'Pecos pupfish' is the standard English vernacular, in use in official federal documentation, and refers both to the basin and to the characteristic 'puppy' darting behaviour shared by members of the genus.

Within Cyprinodon the species sits among the North American desert-spring pupfishes, a group that includes highly endangered relatives such as the Devils Hole pupfish (C. diabolis) and the desert pupfish (C. macularius). Its closest relatives are other Pecos and Rio Grande basin cyprinodontids, and it is fully interfertile with the sheepshead minnow (C. variegatus), a coastal species introduced into the Pecos drainage in the early 1980s — a biological fact that has made hybridisation the dominant threat to pure-strain populations.

Morphology

Like most Cyprinodon species, the Pecos pupfish is a small, deep-bodied fish with a blunt snout, an upturned mouth, and pronounced sexual dichromatism during the breeding season. FishBase records a maximum total length of approximately 2–2.5 in TL, and most adults in field surveys are substantially smaller. The body is stout and laterally compressed, typical of the genus, with large cycloid scales and a rounded caudal fin.

Females and non-breeding males are a cryptic sandy-olive or brownish-gold, often with a series of irregular dark bars or mottling on the flanks that provides camouflage against the sandy and rocky substrates of their spring and sinkhole habitats. Breeding males become strikingly coloured: the body takes on an iridescent blue to turquoise sheen with bright orange or yellow on the chest and belly, and the caudal fin develops a dark, contrasting margin. This male nuptial colouration is used in territorial signalling and courtship and fades rapidly when the fish is not in reproductive condition. The dorsal fin is placed far back on the body, consistent with the genus; there are no elongated fin rays or other ornamental structures.

Habitat

The Pecos pupfish is a specialist of the inland saline and gypsiferous waters of the Chihuahuan Desert. Its native habitat encompasses saline springs, gypsum sinkholes, isolated pools, and the slower backwater reaches of the Pecos River, where naturally high dissolved-mineral concentrations — principally calcium sulphate and sodium chloride leached from surrounding gypsum and evaporite formations — produce water chemistry that deters most competing fish species but which Cyprinodon tolerates with ease.

The historical range extended along the Pecos River from roughly Independence Creek in Terrell County, Texas (approximately 26 mi southeast of Sheffield), north to the Roswell area in Chaves County, New Mexico. The current occupied range is far smaller. The U.S. Fish & Wildlife Service documents extant populations concentrated in New Mexico — in scattered sinkholes and saline lakes in Chaves and Eddy counties, with populations centred on Bitter Lake National Wildlife Refuge and the adjacent Bottomless Lakes State Park — and isolated Texas populations in upper Salt Creek (Culberson and Reeves counties). Abandoned gravel-pit populations near Grandfalls, Texas, are characterised as hybrid-contaminated.

Within these water bodies, the pupfish occupies the full depth range of shallow springs and sinkhole margins, selecting areas of submerged vegetation mats, rocky outcrops, and sandy substrate depending on behavioural context. Water temperature in desert springs can vary considerably with season; FishBase records a range of approximately 50–82 °F for the species, reflecting both the winter cool and summer heating of shallow exposed habitats.

Feeding

The Pecos pupfish is a benthic and substrate-grazing omnivore in the manner typical of the genus Cyprinodon. In the field it feeds on algae, organic detritus, small invertebrates, and aquatic insect larvae, working its upturned mouth along rocky outcrops, submerged vegetation, and soft sediments. The blunt, slightly upturned jaw is well-suited to picking at biofilm-covered surfaces and fine particulate matter, and pupfishes in general are ecologically characterised as microinvertivore-detritivores in desert-spring systems.

In captivity the Pecos pupfish accepts most small prepared foods — fine-grade pellets, flake, and dried algae-based foods — as well as frozen or live bloodworm, artemia nauplii, and daphnia. Its feeding behaviour is active and competitive; males in particular may become aggressive at feeding time, and care should be taken to ensure subdominant individuals and females receive sufficient nutrition.

Mating

The Pecos pupfish is a non-annual killifish. It occupies permanent or near-permanent water bodies and does not undergo the seasonal desiccation-and-diapause cycle of annual pupfishes; its eggs incubate in water and the adults are comparatively long-lived for a small cyprinodontid.

The reproductive system is substrate-based and territorially mediated. Breeding males establish and actively defend territories on preferred substrate types — rocky outcrops are most prized and most consistently chosen by females as spawning sites, but submerged vegetation mats and areas of scattered rocks over silt are also used. The IUCN assessment and associated literature record three distinct male reproductive tactics operating within the same population: dominant territorial males that hold and defend high-quality substrate; satellite males that station themselves near territory holders and intercept females; and sneak-spawning males that rush in during a spawning event between a territorial male and a female. This mixed-tactic mating system — rare in cyprinodontids but well-documented in Cyprinodon — reflects the intensity of intrasexual competition in populations confined to limited, structurally complex habitat.

Courtship by territorial males involves lateral displays, fin-spreading, and chasing, drawing the female into the defended area. Once a female moves onto the spawning substrate, the male positions alongside her and fertilisation occurs at the substrate surface or among fine vegetation.

Breeding

Spawning in Cyprinodon pecosensis follows the non-annual, plant-and-substrate-spawning mode. Adhesive eggs are deposited singly or in small numbers on rocky surfaces, submerged plant material, or fine vegetation in the territory-holding male's defended area. Eggs incubate directly in the water column — there is no diapause, no buried peat phase, and no requirement for a dry season to trigger hatching. Incubation proceeds at ambient water temperature, and the eggs hatch into free-swimming larvae relatively quickly by killifish standards.

In nature, breeding appears to occur across a protracted warm-season window rather than as a single synchronised event, consistent with the stable-water-body lifestyle. Adults produce multiple small spawnings over the course of weeks or months, which distributes recruitment and reduces the vulnerability of any single cohort to localised mortality events. Parental care is absent beyond the male's territorial defence of the substrate, which incidentally provides some protection for deposited eggs against competitors.

In the aquarium, spawning can be stimulated by gentle temperature increases and the provision of suitable spawning sites — fine-leaved plants, spawning mops, or clean flat stones. Eggs should be collected and moved to a separate hatching vessel to protect them from adult predation; water chemistry should match the alkaline, hard, mildly saline conditions of the natural habitat for best results.

In the aquarium

The Pecos pupfish is rarely kept in the hobby and is not in general commercial circulation, partly because of its limited distribution and partly because FishBase notes it is difficult to maintain in captivity. The challenge is not metabolic hardiness — Cyprinodon are famously tolerant of extreme water chemistry — but rather the species' specific requirements for saline-tending, hard, alkaline water and its aggressive male–male and male–female dynamics, which can result in significant injury or death in confined quarters.

For keepers who do maintain the species — typically in conservation breeding programmes or among dedicated pupfish specialists — the setup should replicate the saline springs and gypsiferous pools of the Pecos drainage: hard, alkaline water (pH 7.5–8.5 is appropriate), moderate to significant salinity (a tablespoon of aquarium salt per ten litres is a starting point), and temperatures in the range of 68–79 °F, with higher summer values tolerated. Substrate should include flat rocks and fine-leaved plants to provide spawning sites and visual barriers. Males are combative and require generous space; the standard approach in pupfish keeping is either a single pair or a single male with multiple females, with plenty of structure to break lines of sight and allow females to retreat.

Given the species' conservation status and the restricted wild populations, any captive stock should be sourced ethically and maintained with attention to genetic integrity; mixing populations or hybridising with congeners defeats the conservation purpose.

Conservation

The Pecos pupfish is assessed as Vulnerable (VU) on the IUCN Red List under criteria B1ab(iii)+2ab(iii), assessed on 22 November 2011 and published 2013. The listing reflects a small extent of occurrence (under 1,0 mi²), a restricted area of occupancy (under 186 mi²), and occurrence at fewer than ten locations, with continuing decline in the quality and extent of habitat. NatureServe assigns a global rank of G2 (Imperiled), reflecting the species' restriction to small areas of New Mexico and Texas and a current range substantially reduced from its historical extent.

The primary driver of decline is hybridisation with Cyprinodon variegatus, the sheepshead minnow, a tolerant coastal species intentionally or accidentally introduced into the Pecos drainage between approximately 1980 and 1984. C. variegatus is both an ecological competitor and a genetic threat: the two species hybridise freely and produce fertile offspring, and where the invasive has established, C. pecosensis populations have been progressively diluted and in some areas replaced by hybrid swarms. Secondary threats include the long history of Pecos River modification — damming, channel alteration, and heavy groundwater pumping for agricultural irrigation have dewatered and fragmented the once-continuous spring and pool habitats — and continued groundwater abstraction that lowers the water table and reduces spring flows.

A proposed federal Endangered listing in January 1998 was withdrawn in March 2000 following the implementation of a conservation agreement signed by the U.S. Fish & Wildlife Service, the Bureau of Land Management, New Mexico Game & Fish, and Texas Parks & Wildlife, which committed the parties to managing habitats and removing invasive fish. Management at Bitter Lake NWR and Bottomless Lakes State Park — currently the strongholds of unhybridised or minimally hybridised populations — involves active C. variegatus removal, habitat maintenance, and genetic monitoring. A Species Status Assessment Report was completed in 2024. The IUCN assessment notes that the total number of mature individuals presumably exceeds 10,000 but that the populations are fragmented and their genetic integrity is uneven across the range.
