Barbatula markakulensis was described by Menshikov in 1939, and the name records its type locality outright: markakulensis, "of Lake Markakul," the high mountain lake in eastern Kazakhstan where the species was first collected. It sits in the family Nemacheilidae, the stone or brook loaches, the largest and most taxonomically volatile family in the loach superfamily Cobitoidea — a group whose genera have been repeatedly split and reshuffled as the old catch-all Nemacheilus and Noemacheilus were broken up into Barbatula, Schistura, Triplophysa, Oxynoemacheilus and others.
