Characidium lagosantense was described by the Brazilian ichthyologist Lauro Travassos in 1947, with a type locality at a small tributary stream at Contendas, 1–2 mi northwest of the town of Lagoa Santa in the Rio das Velhas drainage, Minas Gerais, Brazil — the source of its species epithet, "lagosantense", meaning "of Lagoa Santa". It belongs to the genus Characidium within the family Crenuchidae, the South American darters and sailfin characins, a group placed in the order Characiformes alongside the tetras and their relatives but distinguished by their benthic, perching lifestyle rather than open-water shoaling.
Characidium is a large and taxonomically active genus of small, cryptic, stream-bed darters found across much of South America, and species-level identification within it typically rests on fine details of colour pattern, scale counts and male fin morphology rather than anything visible at a glance. As with much of the genus, C. lagosantense has drawn very little study beyond its original description and subsequent range surveys, and it is not a species that appears in the aquarium trade under any established common name; this account uses the scientific name throughout for that reason.
