Cyphocharax pantostictos was described by Richard P. Vari and Ramiro Barriga S. in 1990, in the Proceedings of the Biological Society of Washington (volume 103, issue 3, pages 550–557). It sits in the genus Cyphocharax within the family Curimatidae, the curimatas, a large Neotropical group of small-to-medium detritivorous characins related to — but ecologically quite distinct from — the predatory piranhas and the grazing pacus that dominate the popular image of Characiformes. The Catalog of Fishes (Eschmeyer, California Academy of Sciences) treats Cyphocharax pantostictos as a valid, currently recognised name with no synonymy noted in the sources consulted here.
The species epithet "pantostictos" is a compound Greek construction — pan (all) plus stiktos (spotted, punctured) — referring to the dark spots scattered across the fish's lateral and dorsal surfaces, the character that gives the species its name and its most obvious field mark. As with many curimatids, the genus Cyphocharax has been subject to ongoing taxonomic revision within Curimatidae; this account follows the currently valid combination and does not attempt to relitigate the family's broader systematics.
