Astyanax megaspilura was described by the American ichthyologist Henry Weed Fowler in 1944, based on material collected from Novita on the Rio Tamana in the Chocó department of northwestern Colombia, at an elevation of roughly 150 to 200 feet. The original description was published in a survey of freshwater fishes from northwestern Colombia. Eschmeyer's Catalog of Fishes (Catalog of Fishes, CAS) records the valid name as Astyanax megaspilura Fowler, 1944.
The species' placement has been subject to revision as molecular and morphological studies continue to reshape the broad Characidae sensu lato. The EtYFish etymology project notes that the family is now classified under Acestrorhamphidae by some authorities, though the genus Astyanax itself remains widely used in its traditional sense. Regardless of the higher-level arrangement, the species epithet and authority are stable. No generally accepted common name is recorded for this species in the aquarium literature or the primary databases.

FishBase records a maximum standard length of 9 in for Astyanax megaspilura, which places it among the larger members of a genus that ranges widely in body size. The species' most conspicuous external character — and the basis of its name — is a prominent black blotch at the base of the caudal fin, described in the original account as greatly conspicuous.
