Astyanax paranahybae was described by Carl H. Eigenmann in 1911 in the Annals of the Carnegie Museum, volume 8, in a paper covering new characins from the collection of the Carnegie Museum. The type locality is the Paranahyba (Paranaíba) River in Brazil, a major tributary that forms part of the headwater system of the Paraná River. The valid name as recognised by Eschmeyer's Catalog of Fishes is Astyanax paranahybae Eigenmann, 1911; the authority is not parenthetical, as the species was described directly in Astyanax.
Astyanax is one of the most species-rich genera in the family Characidae, with representatives distributed from Mexico through Central America and across nearly all of South America's major river drainages. Species limits within the genus have historically been contentious, and molecular and morphological revisions continue to reassign species and synonymise names; A. paranahybae's placement within Astyanax has not been subjected to a published revision that would move it elsewhere, and it is retained in Astyanax pending further systematic work on the genus.
