Grundulus quitoensis was described by Román-Valencia, Ruiz C. and Barriga in 2005 as part of a revision that added five new species to the genus Grundulus, published in Ichthyological Exploration of Freshwaters, volume 16. The type locality is the Río Quito, a tributary of the Río Esmeraldas system in Pichincha Province, Ecuador — a Pacific-slope Andean drainage. Eschmeyer's Catalog of Fishes (Fricke, Eschmeyer and Van der Laan) is the governing authority for the valid name; the combination Grundulus quitoensis Román-Valencia, Ruiz C. & Barriga, 2005 has not been moved to another genus.
The genus Grundulus belongs to the family Characidae, the largest family of freshwater fishes in the Americas. Grundulus is a small South American genus of diminutive characins historically associated with cool, high-elevation streams on both slopes of the northern Andes. The specific epithet quitoensis refers to Quito, the capital city of Ecuador and the regional centre closest to the type locality, following a common convention of naming species after a nearby geographic landmark.
