Hyphessobrycon ecuadorensis was originally placed in the genus Megalamphodus by Carl H. Eigenmann in 1915, with the type locality recorded as Vinces in the Guayas River system of western Ecuador. Eschmeyer's Catalog of Fishes lists the valid name as Hyphessobrycon ecuadorensis (Eigenmann, 1915), the parenthetical authority reflecting the subsequent transfer from Megalamphodus to Hyphessobrycon.
Hyphessobrycon is one of the largest and most heterogeneous genera in Characidae, encompassing several hundred species across Central and South America. The genus has long been a taxonomic catch-all, and molecular work continues to reshape its internal boundaries, but H. ecuadorensis has remained in Hyphessobrycon under current classification. The specific epithet ecuadorensis is a Latin toponym referring to Ecuador, the country of origin of the type series.
