Acestridium gymnogaster was formally described by Roberto E. Reis and Pablo Lehmann A. in 2009. The Catalog of Fishes (Eschmeyer, CAS) is the authority for the valid name, and recognises the species within the genus Acestridium, a small assemblage of slender loricariids placed in the subfamily Hypoptopomatinae.
The genus Acestridium is one of the most distinctive within the Hypoptopomatinae: its members are elongate, twig-like fishes that cling to submerged plant stems and leaf litter, their narrow bodies and extended snouts giving them a cryptic, vegetation-mimicking appearance. Within this genus, A. gymnogaster is diagnosed in part by its naked ventral surface, the feature that gives the species its epithet.

Acestridium gymnogaster shares the slender, elongate body form characteristic of its genus, with the body covered in the bony scutes typical of loricariids except across the belly.
