Brachyalestes bimaculatus was described by George Albert Boulenger in 1899 and is treated as a valid species by Eschmeyer's Catalog of Fishes, the authority for valid names in ichthyology. The original description is attributed to Boulenger, whose name appears in parentheses — indicating the species has since been moved from the genus in which it was first placed — to the genus Brachyalestes.
The genus Brachyalestes belongs to the family Alestidae, the African characins, a group of freshwater fishes distributed across sub-Saharan Africa. For much of the twentieth century, species now placed in Brachyalestes were lumped within the broader genus Brycinus. A recent phylogenomics study examining the African fish genus Brycinus resolved the Central Congo basin subclade that includes B. bimaculatus as a distinct lineage, supporting revalidation of Brachyalestes as a separate genus and confirming this species' placement within it.
