Compsura heterura was described by Carl H. Eigenmann in 1915, with the type locality recorded as the Rio Itapicurú at Queimadas, Brazil. Eschmeyer's Catalog of Fishes (CAS) treats the name as valid, a placement supported by Malabarba & Weitzman (around 1999–2000), Reis et al. (2003), Costa et al. (2017), and subsequent revisions through at least 2024.
The species belongs to the subfamily Cheirodontinae within Characidae, a clade of small, often insectivorous and planktivorous tetras distributed across South America. Compsura is a small genus, and C. heterura's placement within it has been stable in recent literature. As the author's name carries no parentheses, the species has remained in the genus in which it was originally placed.
