Moenkhausia barbouri was described by Carl H. Eigenmann in 1908 in a paper presenting preliminary descriptions of new genera and species of tetragonopterid characins, published in the Bulletin of the Museum of Comparative Zoology. The type locality is Villa Bella, now known as Parintins, in the state of Amazonas, Brazil. The syntypes are deposited in the Museum of Comparative Zoology (MCZ 20708, two specimens).
The valid name as recognised in Eschmeyer's Catalog of Fishes is Moenkhausia barbouri Eigenmann, 1908. The genus Moenkhausia was erected by Eigenmann for a large assemblage of New World characins within the family Characidae; it remains one of the most species-rich tetra genera, though its monophyly has been questioned in molecular and morphological studies, and rearrangements within the broader Characidae continue. The specific epithet honours the naturalist Barton Warren Evermann or a collector with the surname Barbour — the exact dedicatee intended by Eigenmann is not specified in available secondary sources, though the -i suffix indicates a masculine patronym.
