Priapella lacandonae was formally described in 2011 by Manfred Schartl and colleagues — Meyer, Schories & Schartl — in the journal Vertebrate Zoology (volume 61, issue 11, pages 91–97), under the title "Description of Priapella lacandonae sp. n. — a new poeciliid fish from the rio Tulija basin, Grijalva system, Chiapas, Mexico." The type locality is the rio Tulija basin, specifically the rio Mizola, within the Grijalva drainage of Chiapas in southern Mexico. Eschmeyer's Catalog of Fishes treats Priapella lacandonae Meyer, Schories & Schartl, 2011 as the valid name, placing it in the genus Priapella within the family Poeciliidae, the New World livebearers, and the subfamily Poeciliinae.
The genus Priapella is small and geographically restricted to the Atlantic-slope drainages of southern Mexico and adjacent Guatemala. The authors distinguished P. lacandonae from its congeners — among them Priapella compressa, Priapella intermedia, Priapella olmecae and Priapella bonita — on a combination of metric proportions, meristic counts and gonopodial structure rather than on any single striking external feature.
