Paracobitis longicauda was described by the Russian naturalist Karl Fyodorovich Kessler in 1872, hence the parenthetical authority. It sits in the genus Paracobitis, within the family Nemacheilidae — the stone or brook loaches, split off from the older, broader Cobitidae as taxonomists recognised that the scaleless-to-near-scaleless "true loaches" of Eurasian streams were not a single natural group. Older literature and some database records list the species under the combination Paracobitis malapterura longicauda, treating it as a subspecies of the wide-ranging Paracobitis malapterurus; current listings, including FishBase, generally treat it as its own species, Paracobitis longicauda.
As with much of Cobitoidea, the genus-level picture for Central Asian nemacheilids has been repeatedly reshuffled, and readers may find the species referenced under older Nemacheilus- or Noemacheilus-based names in historical Russian-language ichthyology.
