Triplophysa nujiangensa was described in 2004 by Chen, Cui and Yang. The species epithet points directly to its type locality: the Nujiang, or Nu River, the Chinese name for the river that flows south out of the eastern Himalaya through a deep Yunnan gorge before continuing into Myanmar and Thailand as the Salween. It is placed in the family Nemacheilidae, the stone and brook loaches, within the broader loach superfamily Cobitoidea.
Triplophysa is one of the largest and most actively revised genera in Cobitoidea, with well over 100 described species spread across the Qinghai-Tibet Plateau and the mountain drainages that radiate from it — many of them, like this one, named for and confined to a single river or stream system.
