Schizodon jacuiensis was described by the German-Brazilian ichthyologist Wolfgang Bergmann in 1988, and its species epithet refers directly to the Rio Jacuí, the river system in Rio Grande do Sul, southern Brazil, where the species was collected and to which it is essentially confined. It belongs to the family Anostomidae, the headstanders, within the order Characiformes, and to the genus Schizodon, a group of elongate, herbivorous characins recognised by the Catalog of Fishes (Eschmeyer, California Academy of Sciences) as distinct from the closely related genera Leporinus and Anostomus that share the family's characteristic feeding posture.
