Hypostomus microstomus was described by Claude Weber in 1987 and placed within Hypostomus Lacépède, 1803, the largest genus within the subfamily Hypostominae. The species has no recorded synonyms. FishBase carries a taxonomic remark that 'no recent work' has been conducted on this species, reflecting a pattern common across the genus: a large number of Hypostomus species were described in the latter half of the twentieth century from relatively limited type series, and many have not been revisited with modern morphological or molecular methods.
The Catalog of Fishes (Eschmeyer, CAS) and FishBase both treat Hypostomus microstomus as a valid species. Weber's 2003 contribution to the Checklist of Freshwater Fishes of South and Central America (EDIPUCRS) provides the most comprehensive treatment of Hypostominae subfamily classification, within which this species is placed.

Morphology
Hypostomus microstomus reaches a recorded maximum of 9.5 in standard length (SL). The body follows the typical Hypostomus plan: a depressed, broad head with a ventrally positioned sucker-mouth; overlapping keeled scutes covering the dorsal and lateral surfaces; an unplated, soft belly; and the robust caudal peduncle and well-developed unpaired fins characteristic of the genus.
The epithet microstomus — from Greek mikros (small) and stoma (mouth) — distinguishes this species from congeners by its relatively reduced oral aperture, a feature noted in the original description. Within the large and morphologically variable genus Hypostomus, a smaller mouth may influence the range of substrate types from which the fish can efficiently rasp biofilm or algae.
Detailed coloration notes from the original description are not reproduced in widely available secondary literature. Published morphometric data beyond maximum size are data-sparse in accessible sources. Habitat
Hypostomus microstomus is distributed in the middle Paraná River basin, with confirmed presence in Argentina and likely also Paraguay, according to the 2020 IUCN assessment. The middle Paraná is a large, navigable river flowing south from the confluence of the Paraná and its upper tributaries through the Chaco and Mesopotamian plains of northeastern Argentina, eventually joining the Uruguay River to form the Río de la Plata.
The river system spans a gradient from the relatively clear, faster-flowing upper sections — with rocky substrates and submerged wood — to the broad, turbid, sediment-laden lower reaches. Mid-sized Hypostomus species in the Paraná basin tend to favour shallow rocky and woody benthic habitats in moderate current, though specific microhabitat data for H. microstomus are not recorded in the available literature.
As a loricariid, H. microstomus is a facultative air-breather, capable of gulping atmospheric oxygen through a vascularised stomach to supplement gill respiration during periods of low dissolved oxygen — a significant adaptation in the warm, seasonally variable waters of the Paraná floodplain system.
