Creagrutus zephyrus was described by Richard P. Vari and Andrew S. Harold in 2001 as part of revisionary work on the genus Creagrutus. Eschmeyer's Catalog of Fishes (CAS) records the valid name as Creagrutus zephyrus Vari & Harold, 2001, and lists the type locality in the Orinoco River basin of South America, encompassing Venezuela and Colombia. The species is placed in the subfamily Creagrutinae within the family Characidae as used in a broad sense.
The genus Creagrutus is large and taxonomically complex, with dozens of valid species distributed across trans-Andean and cis-Andean drainages of South America. Vari's monographic revisions of the group clarified species limits that had long been obscured by superficial similarity among the small, silvery members of the genus.
