Gephyrocharax chocoensis was described by the American ichthyologist Carl H. Eigenmann in 1912, based on material collected from the San Juan River basin in the Chocó region of Colombia. The species holds the distinction of being the type species of the genus Gephyrocharax, which Eigenmann established at the same time; the original description included three Gephyrocharax species, with G. chocoensis designated as the nomenclatural anchor for the genus. The valid name as recognised by the Catalog of Fishes is Gephyrocharax chocoensis Eigenmann, 1912.
The genus Gephyrocharax belongs to the family Characidae, the largest family of freshwater fishes in the Neotropics. Its placement within the family has shifted somewhat with successive molecular and morphological analyses, but it is broadly associated with the tribe Stevardiinae — a group of small characins distributed across Middle America and South America. Species of Gephyrocharax are found from Colombia and Panama south into northwestern South America, with the Chocó drainage representing the distribution's northern Pacific-slope anchor.
