Enteromius tomiensis was described by the American ichthyologist Henry Weed Fowler in 1936 under the original combination Barbus tomiensis. The species epithet honours the Tomi River, a tributary within the Ubangi basin where the type material was collected. The parenthetical authority in the current name — (Fowler, 1936) — signals that the species has since been moved out of Fowler's original genus.
The genus Enteromius was reinstated to accommodate a large and diverse radiation of small to medium African barbs previously grouped under the broad, paraphyletic genus Barbus. Many African species once assigned to Barbus — including tomiensis — now sit in Enteromius following contemporary molecular and morphological work reorganising the family Cyprinidae across the continent.
