Scaphognathops stejnegeri was originally described by Hugh McCormick Smith in 1931 as Scaphognathus stejnegeri, with the type locality given as the Mekong River near Ban Mekong in northeastern Thailand. The description was published in the Proceedings of the United States National Museum, volume 79 (no. 2873), with accompanying figures. The current valid combination, Scaphognathops stejnegeri (Smith, 1931), reflects the transfer of the species to the genus Scaphognathops; the parenthetical authority indicates this shift out of Smith's original genus.
The genus Scaphognathops is a small Southeast Asian genus within the family Cyprinidae. The historical name Scaphognathus used in Smith's original description became a junior synonym or was otherwise superseded by Scaphognathops, which is the accepted genus per current nomenclature. The species epithet honors Leonhard Stejneger (1851–1943), a Norwegian-American herpetologist and ornithologist who worked at the Smithsonian Institution and was a prominent figure in American natural history.
