It belongs to the family Crenuchidae, the South American darters and sailfin tetras, and like its relatives it does not swim in open water so much as perch and dart along the substrate in short bursts, resting on its pelvic and anal fins between moves. Buckup in 1993, in a revision of the characidiin fishes (Characiformes) that also erected several new genera and described ten new species. It sits in the subfamily Characidiinae within the family Crenuchidae — the South American darters and sailfin tetras — a group the Catalog of Fishes (Eschmeyer, California Academy of Sciences) recognises as distinct from the true tetras (Characidae) and centred on small, bottom-associated fishes that perch rather than shoal in open water.

The genus name Ammocryptocharax is built from Greek roots: ammos ("sand"), kryptos ("hidden"), and charax ("a fish"), a fair description of a small fish that spends most of its time low over, or half-buried against, fine substrate. The species epithet minutus is Latin for "minute" or "very small", and it is an accurate one: this is the smallest described species in the genus.
