Deuterodon parahybae was described by Carl H. Eigenmann in 1908, with syntypes held at the Museum of Comparative Zoology (MCZ 20933) and the type locality recorded as Itapemirim, Brazil. Eschmeyer's Catalog of Fishes (Fricke, Eschmeyer & Fong) recognises the valid name as Deuterodon parahybae Eigenmann, 1908. The genus Deuterodon was comprehensively revised by Toledo-Piza et al. in 2024 in the journal Neotropical Ichthyology, placing its systematics on a firmer molecular and morphological footing.
Phylogenetic analysis by Coutinho-Sanches & Dergam (2015) — a cytogenetic and molecular study of Atlantic Forest characids — found D. parahybae to be the sister taxon of D. iguape, and situated both within a clade of coastal Brazilian basin species that also includes Astyanax and Probolodus relatives. The study underlined that the genus Deuterodon as previously circumscribed is not monophyletic, and that D. parahybae belongs to a lineage of fishes historically associated with the Mata Atlântica (Atlantic Forest) drainage network rather than interior basins.
