Labeobarbus malacanthus was described by the German ichthyologist Paul Pappenheim in 1911. The valid combination is Labeobarbus malacanthus (Pappenheim, 1911), the parenthetical authority indicating that the species was originally placed in a different genus before transfer to Labeobarbus. The Catalog of Fishes (Eschmeyer, CAS) is the authority for the current valid placement within Labeobarbus.
The genus Labeobarbus belongs to the subfamily Torinae within the family Cyprinidae, the same subfamily that encompasses the Asian mahseers (Tor) and related large-bodied cyprinids. African representatives of the group — sometimes grouped under the vernacular label "yellowfish" in southern African usage — are diverse and widespread, occurring across river systems from the highlands of East and Central Africa to lowland basin rivers. L. malacanthus is part of the Congo Basin assemblage of this genus, documented in Gabon and Equatorial Guinea.
