Moenkhausia jamesi was described by Carl H. Eigenmann in 1908. The valid name, as recorded in Eschmeyer's Catalog of Fishes (the authority for valid names), is Moenkhausia jamesi Eigenmann, 1908. Type localities cited by Eigenmann include Iça, Obidos, Lago do Maximo, and Tajapuru — all within what is now Brazil's Amazon basin.
A 2015 Zootaxa paper formalised the M. jamesi species complex, grouping this species with M. justae, M. ischyognatha, M. alesis, and M. sthenosthoma. Members of the complex share a short maxilla, arch-pattern cusp arrangement on the teeth, and spots on the body and caudal fin. The species complex spans several major Brazilian river drainages including the Xingu, Tocantins-Araguaia, and Madeira systems, underscoring the broad distribution of these closely related forms within lowland Amazonia.
Moenkhausia is a large genus of Neotropical characids currently placed within Characidae. As with many high-diversity Neotropical groups, generic and tribal boundaries have shifted as phylogenetic work has progressed, but Moenkhausia jamesi has remained placed in Moenkhausia.
