Barbodes palavanensis was described by the Belgian-British ichthyologist George Albert Boulenger in 1895 under the original combination Barbus palavanensis, with Palawan, Philippines, as the type locality. The specific epithet palavanensis is a Latinised toponym referring to Palawan, the long island province straddling the Sulu and South China Seas in the western Philippines.
The species was long placed in the expansive genus Puntius before systematic revisions of Asian cyprinids redistributed many of its members. The current valid genus Barbodes, resurrected and restricted in scope through molecular and morphological work, now holds this species per the Catalog of Fishes (Eschmeyer, CAS), the governing authority for valid names used here. Older literature may list it as Puntius palavanensis or Barbus palavanensis; both are now considered junior synonyms of the Barbodes combination.
