Hypostomus luetkeni was formally described by Franz Steindachner in 1877, based on material from the coastal drainages of Rio de Janeiro state, Brazil. The Catalog of Fishes (Eschmeyer, CAS) recognises the valid combination Hypostomus luetkeni, with Steindachner as authority. No synonyms are listed for this species.
The genus Hypostomus Lacépède, 1803 is the largest in the family Loricariidae, encompassing several hundred species distributed across South America's major and minor river systems. Armbruster's (2004) phylogenetic study of Loricariidae places Hypostomus within subfamily Hypostominae, one of five subfamilial groupings recognised in the family. The species has no registered L-number or common hobbyist name; it circulates in the literature under its scientific name alone.
The species epithet honours Professor Christian Frederik Lütken (1827–1901), a Danish naturalist and curator at the Zoological Museum of Copenhagen who specialised in marine zoology, echinoderms, and fishes.
